I am now running Version 64.0.3251.0 (Official Build) canary (64-bit). Previous versions all correctly opened HTML links from my e-mail app for a while immediately after updates, but all eventually failed—sometimes after as little as a day. Upgrading to latest build always seem to restore functionality, but this is temporary.
It's as if the daily builds have a 'sell by date'…
I'm having the same problem since the last update (on 467), and I don't have any Chrome updates to install so I have no idea what's happening. It just opens a new blank Chrome window any time I click a link.

I was having the same problem. I went to: Chrome settings> About Chrome at
bottom > I checked for Updates and it showed “Relaunch” which I did. The
problem is solved and links are going into the address bar on chrome.
Chrome however is opening in the background. So I sized Airmail smaller so
I can see the address bar. I hope this is helpful.

I find that after about 24 hours, I need to do another update of Chrome
Canary. This does, indeed, fix the problem, but—just like clockwork—after
about a day, I need to do ANOTHER Update to fix this recurring problem. I’m
using the latest, Version 65.0.3293.0 (Official Build) canary (64-bit),
with Airmail Beta Version 3.5.3 (464).
App updated this morning via the AppStore. Links no longer open in browser. They open the browser but do not send the link to the browser. Empty browser window, no URL in browser bar. Text links and HTML links affected.
